Anode surface area

Does the surface area of the anode make a difference in the speed/efficiency of you electrolysis tank? Would a plate work better than a rod, all other aspects being equal?

There are many factors which affect efficiency. Amperage, distance between cathode and anode, strength of electrolyte being a few. Many use pieces of rebar as anodes successfully, but all other things being equal, you should see improved results using plate over just a rod or two. Most collectors who have constructed larger more substantial rigs go for plate on both sides or a 360º anode arrangement.

Is there any reason to keep the connection to your piece out of the electrolyte?

The physical clamp from your charger, yes. It would even be prudent to use jumper wires to keep those connectors as high and dry as possible. If hanging pieces from stiff wire and clamping to that, it's fine to submerge the piece entirely, including the wire hook end.
